output of EagleC as input of Neoloopfinder about eaglec HOT 2 OPEN

To get an output that is compatible with NeoLoopFinder, just specify "--output-format NeoLoopFinder" when you run the command "predictSV". Please refer to the Overview of the commands section (https://github.com/XiaoTaoWang/EagleC#overview-of-the-commands) for more details.

Or if you want to convert your existing file to the same format used by NeoLoopFinder, you can use the command "merge-redundant-SVs". Here is an example command, supposing your input file name is "test.CNN_SVs.5K_combined.txt":

$ merge-redundant-SVs --full-sv-files test.CNN_SVs.5K_combined.txt --output-format NeoLoopFinder -O test.CNN_SVs.NeoLoopFinder.txt
