Hi @suzannejin , I am currently working on writing dsl2 modules to make up the gatk pipeline for somatic single variant calling, which includes modules such as mutect2, LearnReadOrientation and CalculateContamination, so I was wondering whether I would be able to help you with this module in any way? Would also be happy to collaborate on any other modules in the pipeline as well, if you were interested.

Hi @GCJMackenzie! As for this module, I started working on it a while ago for the hackathon, but then I stopped because I moved to work on the other modules that already had test data at that moment. Now I am no longer working on it. I am not sure which kind of collaboration are you looking for?

Hi @suzannejin , thanks for replying! What I had meant about collaborating was that if you were developing modules for gatk4 as part of your own work, then perhaps we could have found out which modules we both needed and split those between us to speed up the writing for both of us.
