edit - basal page
https://en.wikipedia.org/wiki/Basal_(phylogenetics) presents basal as if some contemporary tips are closer to the root than others. Revise to indicate that basal means closer to the base of the tree (i.e., ancestors near the root). Not to be conflated with sister groups.
add- Phylogenetics category to more pages
A lot of pages are not labeled with the Category "Phylogenetics". We need to ad more to relevant pages. You can only do this in the Edit Source mode, scroll to bottom and copy/paste one of the Category lines, change it to "Phylogenetics"
Long branch attraction
There is room for clarification and additional references in this entry. For example, several places refer to methods that are susceptible:
- "LBA can result from a variety of scenarios and be inferred under multiple analysis paradigms"
- "LBA was first recognized as problematic when analyzing discrete morpological character sets under parsimony criteria, however Maximum Likelihood analyses of DNA or protein sequences are also susceptible"
- "When this happens, parsimony may erroneously interpret this homoplasy as a synapomorphy (i.e., evolving once in the common ancestor of the two lineages)."
The first seems reasonable. The second seems too specific pointing out ML applied to DNA and protein, which makes it seem like Parsimony and ML applied to DNA/prot matrices are the only susceptible scenarios. The last makes it seem like parsimony is the only method susceptible.
devolution
https://en.wikipedia.org/wiki/Devolution_(biology)
The 'streamlining evolution' section can be removed or heavily edited. Seems to fall within the scope if 'WikiProject Evolutionary Biology' and 'WikiProject Creationism' - edits may be short lived.
This page is currently in dispute - https://en.wikipedia.org/wiki/Talk:Devolution_(biology)#Introduction_Paragraph
add - Geneious (software)
There are pages for PAUP & ARB, why not other reasonably well-known software?
Edit: List of phylogenetics software
https://en.wikipedia.org/wiki/List_of_phylogenetics_software
The list lacks references / links to the softwares' websites.
It can be improved to look like this one: https://en.wikipedia.org/wiki/List_of_phylogenetic_tree_visualization_software
"Primative traits"?
I guess this should be ancestral? https://en.wikipedia.org/wiki/Synapomorphy
add - Olivier Rieppel to en.wikipedia
There's a page for him on the de.wiki but not one on en.wiki
add - phylogenetic independent contrast
Add a page for phylogenetic independent contrasts.
edit - Genomic phylostratigraphy
stub to improve: https://en.wikipedia.org/wiki/Genomic_phylostratigraphy
(idea was @rmounce's, see https://twitter.com/rmounce/status/652824954648576000)
Edit: Outgroup
Needs additional citations and clearer examples.
edit - Phylogenetic comparative methods
This needs to be significantly overhauled. The field has shifted to referring to pcms in a way that is much broader than "correcting for phylogeny" using PICs and PGLS.
I think I will take a crack at this one.
make MrBayes (software) it's own page
...it's currently a section in Bayesian Inference in Phylogeny. Probably deserves it's own page https://en.wikipedia.org/wiki/Bayesian_inference_in_phylogeny#MRBAYES_software
add - Diversification rates
add - Swiss Systematics Society
No page exists for the SSS http://www.naturalsciences.ch/organisations/swiss-systematics (on the EN-lang wikipedia)
edit: Phylogenetics page
talk generally about heritable traits, then specifically about molecular data as an example.
Edit: Living fossil
https://en.wikipedia.org/wiki/Living_fossil
The page is already calling for additional citations and verification. It conditions the term as an "informal non-scientific term, mostly used in the lay media." then treats the rest of the page as if the concept is widely accepted in the scientific community and includes case studies. Overall, it leads to confusion at best and non-tree (ladder) thinking at worst
SOWH Test
There is no wikipedia entry for the SOWH Test
Edit: Phylogenetic tree
Several sections lack citations
Evolution portal
We may want to add some of the newly created pages (or perhaps edit some of the links) on the main evolutionary biology portal https://en.wikipedia.org/wiki/Portal:Evolutionary_biology
Thoughts @caseywdunn ??
add - Gesellschaft für Biologische Systematik (GfBS)
No page exists for Gesellschaft für Biologische Systematik http://www.gfbs-home.de/ueber-uns.html on the en.wikipedia
branch-site methods
maybe deserves a wiki entry?
Edit: Coalescent (Graphical Representation)
Could generate some trees to show deep coalescence, for example.
https://en.wikipedia.org/wiki/Coalescent_theory#Graphical_representation
Primitive (phylogenetics)
