(by trapped-into-code)
It is possible to place project directory into a subdirectory as follows:

[django]
recipe = djangorecipe
version = 1.1.1
wsgi = True
project = src/myproject
test = myproject
eggs = ${buildout:eggs}

It just that the generated files development.py, production.py and settings.py have following wrong statements:
development.py : from src/myproject.settings import *
production.py: from src/myproject.settings import *
settings.py: ROOT_URLCONF = 'myproject.urls'

Just removing "src/" from these places fixes problem and syncdb / runserver works.

(In the trunk, seems like picking up variable "project" after checking it for a parent-directory should work - line 148 in trunk. )

Merge was not approved as a development egg can be used.

Please reopen this bug if the problem still exists.
