I'm very interested in trying your method as an alternative to ChromHMM, but unfortunately we have only 3' RNA-seq data. Would it be possible to use H3K36me3 data in lieu of whole transcript RNA-seq?

I saw your talk at RECOMB, very nice. I'm interested in getting ModHMM data for Human cell types and at the ENCODE project they have bigWig files available for many cell types. Would it be possible to optionally support bigWig files as input for this tool? For the imputed datasets here, bigWig is the only format available.

Hello, I'm very interested in utilizing this software; however, I would be missing data tracks for H3K9me3. It looks like on the README that K9me3 is not required? Is this correct, or do all tracks need to be present?
