Hello, I was wondering what cases you were specifically having trouble with? I made some changes which allow the basic logging info to go to stdout, but some special cases such as any call to Fatalf or any output from the parsing of a command in the cli will still go to stderr, for example --help or any parsing error such as a flag without an argument.

But for example the command ./atlantis-manager -R staging health now prints to stdout instead of stderr.
