Sorry for waiting answer, I was on vacation.
Firefox and Thunderbird are PITA for almost all GTK3 themes. Whenever they try to match dark or light bg/fg according to rest of widget colors, they get it wrong. My experience with gtk-application-prefer-dark-theme is the same: I'm not sure I have seen any effect from it.
For the screen above: it is just first setup screen, ignore it. For the rest, you should create "chrome" subdirectory in your profile directory and put userContent.css and userChrome there. There are many examples of dark theme fixing (to be dark, or to stick with white) on the web. Find what suites you better. Most important thing is not to get white text on white background or black on black. GTK theming is a unstable mess, and Firefox and Thunderbird are just putting more oil on fire in that case.
I too have Thunderbird with dark frame if I click on Account name, but I rarely to that (usually Inbox is selected) and I'm not fixing it with CSS customization because at least it is consistent/readable.

thank you very much for your response. I have already had a feeling of this being an issue with GTK3 and especially Mozilla's products — I've had some theming issues with their programs before —, but it's still unfortunate that it does this. I will attempt to follow your advice of adding the chrome
sub-directory and the corresponding .css
files to it.
