Recharge doesn't actually keep the theme in subfolders, it just groups them in their online editor by filename. It would be nice to be able to actually structure them in subfolders like they group them online. When downloading or zipping the structure could be modified between the flat files and the structured directories.

One drawback is this would introduce the ability to create duplicate files, since they could be in separate folders, so the themekit would need to detect and emit an error about the duplicate filename to enforce unique filenames across the whole theme.
