cellranger_hashing

Scripts to create cellranger calls in scRNA-seq experiments that include cell hashing.

For more info refer to Ramon's tutorial.

It is recommended that you use Python 3.7 and that you install the package xlrd. Before running please edit the config.py file to define your own file paths.

To-do

  • Modularize code: capture main sections of code into separate functions so we reduce duplication and it's easier to debug.
  • Use library id instead of sample name. Balance between robustness and readability, check steps of code and know when to apply each.
  • Update tutorial: config.py, run commands in an interactive node!
  • Unit test config.py
  • Recheck 3-test.py
  • Assess code compliance with PEP8
  • Snakemake?
  • Add option in remove-files to potentially remove fastqs
  • OR change cellranger count to aggr and provide paths
  • Automatize split between cellranger classic/hashing
