Hey I´m observing a similar problem with my printer. When I start/reset the printer everything works fine but after I have sent a command to drive along the y-axis the x-axis gets kinda locked just like you have described it.
I´m using Ramps 1.2 ; Arduino Mega ; marlin 1.0.0 Beta 1 firmware ; and pronterface as my host

This is a mechanical and/or current problem, not a problem with Marlin.
Please close this issue.

I agree with nothinman here. Viberating motors is a clear undercurrent/over-accelerating problems. Note that the defaults in Marlin in acceleration are pretty high for most RepRap builds.
