pandoc should allow control of exact syntax.
To preserve $inline$ and $$display$$ syntaxes, try -t gfm+tex_math_dollars-tex_math_single_backslash-raw_tex (untested) UPDATE: that does't work, commonmark and the new gfm derived from it do not yet support any of the math extensions...
Does work with deprecated (but quite well working) -t markdown_github+tex_math_dollars.
