Hi @YZ-SJTU,

It's hard for me to say anything specific about your particular dataset, but I would guess that this is not a problem. At any given timepoint, there can be many different types of cells and some may be more developed than others (either because they started differentiating earlier or because they developed quicker). A connection between clusters largely made of cells from the same timepoint doesn't indicate that those cells transitioned instantaneously, but rather that we observed both cell types at that timepoint.

I think it's impossible for me to answer that. For any type of analysis, it's hard to say whether it has real-world meaning. It depends a lot on how carefully the data was collected and the analysis was performed. Even then, there might just not be any signal to be found.
