Also, the x-axis isn't limited by the length of the simulation, rather, it seems to include all of the loaded data timepoints.

Thank you. I found the fixes to 2, 3. Couldn't reproduce 1, but please let me know if you see it happen.

If I load a param file with multiple inputs, remove an input, and then run the simulation, the output does not change from the original param file. It looks like the modified parameters aren't saved to a new param file.
