Actually I just switched to ACF and it work fine now.

Yep I have the same problem.
It's come from wp_nav_menu_item_custom_fields hook called twice by Wordpress.
ACF seems to had the same problem from Wordpress 5.4 and they fix it.
If I found solution I'll share to you.

I followed documentation of Wordpress.

The documentation say that : These new action hooks can replace the custom walkers you’ve been using for your nav-menu fields. You’ll want to check your existing code to see where that replacement makes sense.
You need to edit walker-nav-menu-edit.php and remove or comment line 77.
