Clearly identify which PyLith version is associated with the benchmark parameter files

The benchmarks were created over a period of time and updated irregularly. As a result, it isn't clear which version of PyLith can be used to run a benchmark.

  1. We should update the relevant benchmarks to the current version of PyLith.
  2. For each benchmark we should clearly identify which version of PyLith will work.
  3. Obsolete benchmarks should be marked accordingly.

Cubit journal files are not compatible with current versions of Cubit

There are two issues with using the Cubit journal files in the repository, which were used to generate meshes 10+ years ago.

  1. Ids are not consistent with the current Cubit versions. Changes to the underlying libraries results in geometric objects having different ids. As a result, the journal files must be updated with the correct ids.
  2. The meshing algorithms are slightly different and biasing does not work in the same way. The meshing schemes might need to be updated in some cases.
