No, you have two sources in helm-M-x, one for history and one for the commands, what you are probably speaking about is maybe the input history you get with M-p.

No, I'm talking about the "history" source. It is identical to the history I get with M-p. Using M-p re-searches so it works fine, but the same cannot be said of the history source which tries to execute your previous raw input, so I wish it was the commands that were run instead.

I think we misunderstand on some point here.
Can you describe the exact command you run?
The history source in helm-M-x' contain complete commands (i.e not the input). e.g if you type in minibuffer: find-fi You will have completion on
find-file' among others.
If you hit RET on find-file',
find-file' will be recorded in history
but nether "find-fi".
