Make it only an option to include vertebral levels/tissue classes
Make it an option to include vertebral levels/tissue classes (even if it is suggested/preferred/more useful to have those). Instead the user could input any data without needing registration to PAM50. This would probably need changes to both the shell and matlab scripts.
Cannot plot by vertebral levels when including CSF
Make this an error or fix if it is desirable
Remove check if empty file creation
Counting goes awry when number of masks >9
Numbering should be fixed to be 01, 02, ...
Make flag input for CSF inclusion
Keep these lines but add an option for the user to just indicate upon calling the function whether they'd like to include CSF. If that flag is not used then this prompt can pop up.
