Imho it is not related to non-root Galaxy. Galaxy should be able to chown the created user directory, in this case [email protected].
In our proftpd.conffile:
SQLNamedQuery LookupGalaxyUser SELECT "email,password,'galaxy','galaxy','{{ proftpd_files_dir }}/%U','/bin/bash' FROM galaxy_user WHERE email='%U'"
galaxy, galaxy indicates the uid,gid of the Galaxy user that should own the directory. For some reason this is not working.
I think it would be nice to export the ftp directory, otherwise you will loose transferred data after a restart of the container.

I think I have fixed it when galaxyproject/ansible-galaxy-extras#3 or a similar patch get's merged and the git submodule is updated.
