There are two things that may help:
The paper claims that the speed is reached for "non-upscaled" images, but the default mode of SIFT is to upscale once. You should config.setDownsampling(0) to speed it up.
Filtering extrema was added later to emulate a feature of VLFeat. It uses a lot of CUDA-unfriendly steps such as indexing and sorting (with CUDA Thrust) to achieve an even distribution of keypoint over the entire image. Try switching it off.
If you find too many keypoints, you can downsample a bit instead of using extrema filtering. PopSift can downsample in fractions. That is equivalent to choose LargestScaleFirst in extrema filtering.
