Amit, thanks for reporting this.
I created a test for running the scenario you showed in your post, tests/issue-13.t
(not committed).
Load zsh-syntax-highlighting.
$ antigen-bundle zsh-users/zsh-syntax-highlighting
Cloning into '*-zsh-syntax-highlighting.git'... (glob)
List the plugins.
$ antigen list
https://github.com/zsh-users/zsh-syntax-highlighting.git / plugin true
Run cleanup.
$ antigen cleanup --force
You don't have any unidentified bundles.
But this test doesn't fail. The final cleanup
command does not identify any clones to be cleaned up.
The tests are run in a vanilla zsh configuration. While I doubt anything in your zsh environment caused this, can you reconfirm with vanilla zsh (i.e., no significant changes to the environment in .zshrc) and the latest updated antigen, we might find what's going wrong.
