The problem occurs only if DataSourceAutoConfiguration is excluded, which is really uncommon case.

Unfortunately, this problem does not have a simple solution because when an embedded database is applied before the spring configurations are processed, the existing data source beans are not replaced but duplicated. On the other hand, when an embedded database is applied after the processing of spring configurations, the @ConditionalOnBean(DataSource.class) annotation may not work properly.

The only reasonable solution seems to be the use of AOP techniques on BeanDefinitionRegistry and skipping duplicate registration of the existing data source beans.

Because of BeanDefinitionRegistry is not a standard bean, it is not possible to apply any post processing or AOP techniques on it. The registry is created at the start of the application context and cannot be changed after that. So since there is no clean way how to solve it, I am closing the task for now.
