I'm a believer of the "generated files should not be committed to source control", so my initial reaction is to say that this is working as intended. That being said, I would like to understand your use case a little better to see if there is something that can be done to help resolve the issue.

The first question I have is how is your TFS setup? Presumably, TFS should generate the .d.ts files for referenced projects on build and therefore building the project with the references should "just work" on TFS just like it does locally.

As far as committing the files to source control, which files did you try committing to source control? The way things are setup, assuming TFS builds the same as locally even if you did commit to source control everything should work fine.
