Can you provide the output of the following command?
$ DEBUG=1 lein ancient
This is a potential upstream issue (in ancient-clj) and I haven't looked at the S3 repo lookup code for quite some time, so I'd not be surprised to find some bugs there.
Update: I verified that ancient-clj is working if :url, :username and :passphrase are passed correctly and the metadata resides in maven-metadata.xml. Can you post the structure of your S3 bucket, especially the name of the metadata XML file? (Also, I'm now checking whether the credentials are read correctly from your configuration.)
Update 2: S3 repositories are working correctly unless authentication via the :auth profile is used. Apparently there are two functions one should call when resolving credentials. Well, now I know. Fix is in the making.

Could you try the latest SNAPSHOT and verify that everything is working correctly?

This looks promising. A quick test shows that 0.5.3-SNAPSHOT is indeed finding outdated dependencies amongst my depencies hosted on an s3p repo.
