I don't see any issues with the use of forms in the slider. The only thing I can imagine causing your issue would be pressing the arrow keys, which is understandable. If you have a form in your FlexSlider, I would suggest setting keyboardNav to false.
Feel free to re-open the issue if you can bring up a demonstration of the slider breaking.

you have to keep the wmode = window.
wmode = transparent will not give you to insert any text in input field. (safari only)

This still seem to be an issue, you can test it on http://zerply.com clicking "Get started" or "Join" will bring you to the next slide where you find the input fields.
Try filling in a longer email or moving inside the field with the right or left arrow (while keyboard: false).
