I was aware of this problem, I just didn't reported it. I think we should eliminate all signatures from META-INF/MANIFEST.MF during the transformation process and then print the warning you suggested above @scottmarlow

FYI, I am attempting to implement a method in galleon-plugins to unsign the jar. (then candidate for batavia). With isTransformed + isSigned + unsign method, we should be good.
