I just found this comment about manual installation. Perhaps it could be added to the installation instructions?

Yeah, so I think there are two things do be done to help remedy this. The first is to add documentation about manual installation.
The second is to report the bug to Jon that ST2 won't start if the PackageSetup.py script that comes with ST2 ends up having an error with a package in the Installed Packages directory.

I've updated the installation code to use the system-wide proxy settings if available and submitted a patch for the next dev build of Sublime Text that will prevent issues with ST2 starting due to a bad download. In addition I've added manual installation instructions to the website.
