I'm running PHPStorm with a custom jdk 1.8 bundled inside the app and the cacerts within is almost empty and quite different from the system's cacerts. So, I guess it's a Jetbrains problem with their custom jdk?

Yea, your JDK needs cacerts to verify the SSL connection to wakatime.com. Does using a different JDK fix the issue for you?
