You can click File -> WakaTime API Key to enter or change it.

Using Mac OSX 10.9.3 with the recent AppCode and IntelliJ
Did it via File -> WakaTime API Key
but my API Key was already inserted there.. are you checking the Xcode Plugin Location for the API Key automatically or how is this possible?

That's right. All the plugins use the same config file at $HOME/.wakatime.cfg
