Ok I have a reproducer now:

Create an empty dir, create a "src" subdir there, in the "src" dir create a Rails project. Install syntastic and https://github.com/tpope/vim-rails plugins and run vim from the "top" directory (not from the "src" one).

For some reason the syntastic execution is in the "src" directory, but the parameter (%) includes this directory again:

!echo %
src/app/models/system_template_distribution.rb

!pwd
/home/lzap/work/my_test_project

I will investigate more.
