I strongly recommend installing via conda-forge (see http://www.pythonfmask.org/en/latest/#downloads) as this ensures all required dependencies are available. It also provides a .exe
wrapper for fmask_sentinel2Stacked.py
so that works as expected under Windows.
Otherwise you will have to do something like:
> where fmask_sentinel2Stacked.py
> python c:\path\returned\above\fmask_sentinel2Stacked.py -o cloud.img --safedir <product>.SAFE
This all works much better under Linux and we don’t have much expertise for improving the Windows experience (apart from pointing people at Conda which does a much better job at creating a working install).
