I see that the update script checks whether the manager should be archived. Then $shouldArchive is set to $true. (line 813)
Next it checks whether the person itself should be archived. Then $shouldArchive is set to $true again. (line 865)
In between, this is not set to false, but an if statement is made ($shouldArchive -and $TopdeskPerson.status -ne 'personArchived'). So this ensures that if the manager is archived, or becomes archived the user is also archived.
My suggested solution is to separate the $shouldArchive variable to:
$managerShouldArchive
$personShouldArchive
