The project could certainly be extended to generate a list of links used in the document. I believe that there is a Markdown processor called MultiMarkdown that has some support for this feature.
I find Markdown to be the right choice for documentation and many everyday documents. I believe that well formatted resumes are at the edge of it's abilities, and that's only with the use clever CSS. For documents of the complexity of dissertations, I'd swap to LaTex.

You might consider Kitabu. It uses Prince which allows for the generation of page numbers / TOC / etc.

While expensive, Prince is a very high quality tool. I have extensive experience with it, and I have never been disappointed by it. Beautiful output, great support for page margins and other real print tooling.

Hmm actually I am writing a Yeoman generator for churning out school reports in both webpage and hard-copy - meant for school use =P
It supports LaTeX, live preview, auto-concat of Markdown files, printing looks good too. Trying to put in page numbers / header / footers later.
