Hello @stefandoorn, your concern is valid, but we have other priorities right now, so we will address this issue around the time of the Sylius 2.0 release. 💃

You create dedicated category trees for that, so you would have 1 tree for the main taxon and one tree for each channel main menu. Alternatively, you could use https://github.com/monsieurbiz/SyliusMenuPlugin or similar plugins or a custom implementation to separate menus from product categories.
