At the moment the windows version is a bit crappy so it doesn't understand paths with "" in them. Something like this should work:
> cd D:\Workspace\Code\Vote\web-app
> jsduck js/app js/ux --output your/output/dir

but "jsduck-2.0.pre4.exe D:\Workspace\Code\Vote\web-app\js** --verbose --output .\vote-docs --ignore-global " works for me.
now I'm using jsduck-2.0.pre4.exe D:/Workspace/Code/Vote/web-app/js/ux D:/Workspace/Code/Vote/web-app/js/app --verbose --output ./vote-docs --ignore-global
from jsduck.
