Thanks for your feedback. We are aware that the sphinx build is extremely fragile -- it depends on many factors like the locally installed matplotlib, sphinx, scikits-learn, and last but not least the sphinx version, sorry about that.

just reporting that, copying the stock Makefile of another (more recent) sphinx documentation, I performed a successful build of this document in epub format, modulo:
