@ryanpcmcquen: I've just pushed some pretty big changes to the way caching works; long story short I believe that the issues were coming from the fact that 404'd repos (repos that had been removed for whatever reason) don't get cached (either locally on the server, or by my CDN, Cloudlfare), but people were still linking the the files causing Github to throw rate-limits up, as well as overload the servers request pool.
Normal requests are cached in two locations, so they don't cause this particular set of issues (hence why normal traffic would be unlikely to be the cause).

So currently the server will temporarily add you to a blacklist if you get too many 404's, if it happens constantly you get added to a more permanent one (that requires opening a Github issues to appeal)
