Can you check if you have the 'Bank Deposit Shift-Click' under 'UI Swaps' set to 'Eat/Wield/Etc.'

In this scenario, I replaced shift click with 'wear' (not by setting the config to 'eat/wield/etc..', but by manually swapping). So the 'Reset' option for the 'Swap shift click' is the default option 'Deposit-1'.
Same thing for the rune pouch, the default option is configure, so whenever you 'Swap left click' to something different, you can use the 'Reset' to switch it back to 'Configure'.
However, I do feel like it would be nice to make this work (left click = deposit, shift left click = configure and still have 'Eat/wield/etc..' enabled)
