Also, do you mean Google's OTA for stock ROMs or flashing new ROMs (e.g. CM nightlies)? For the latter, the FAQ contains information and a link to a script to achieve this.

I mean CM's backuptool. you can place script in /system/addon.d and they'll get called before and after flashing a new ROM. This is used by gapps and many other patches.

Here's a simple example which backups and restores /etc/hosts:
