If you can come up with good new names, but really an equivalent new name), then yes, let's rename.

Otherwise I think it is acceptable to leave the names that are identical to python stdlib module names.
E.g. there is also an astropy.io package. Most packages e.g. have util or utils sub-modules or sub-packages and python users simply have to know not to say

from A import utils
from B import utils

We can mention the potential problem in the docs and suggest the import convention
import rootpy.types or import rootpy.types as rtypes and discourage from rootpy import types.

Inside rootpy, e.g. in rootpy/objectproxy.py we would have to add

from __future__ import absolute_import

though because there you want to use the stdlib types module.

Btw: PyDev code analysis also shows warnings whenever you overwrite an existing symbol, e.g. when you create a variable or function named file or format or ...
I can clean up some of those, but in some cases it doesn't make e.g. for a format parameter for a small function.
