Are you sure that ~/.emacs.d was properly symlinked to the directory inside where you clones dotfiles?
Keep in mind that the install script won't overwrite an existing ~/.emacs.d directory if you had one previously.

In other words, try this:
mv ~/.emacs.d ~/.emacs.d.old
cd <path-to-dotfiles-clone>
./install.rb

moving emacs.d helped, still missing wombat-theme, i don't see it
anywhere in the repo
Not being picky, but if you want to simulate an out of the box experience :)

still missing wombat-theme, i don't see it anywhere in the repo
It's not in the repo. wombat is a built-in emacs theme. What version of emacs are you running? Emacs 24 is required for this theme, I believe. For example, I run version 24.3.1.
Not being picky, but if you want to simulate an out of the box experience :)
I publish these dotfiles on github for my own use. If other's find them useful, great, but I don't have any expectations of providing an out of box experience for everyone. There are some assumptions made here obviously. One of which is a modern version of emacs. Backwards compatibility (outside of my daily use-cases) is not a goal of mine for this repository.
