I am not sure. I think it's better to mess up the template dir with folders for js, css and stuff than to place all kind of frustrating directories into base package directory. And localized templates are just fine in the same directory with alpha-2 language name IMHO.

If you really wish, I can move html, js and css to inst/includes which would be package-dir/includes after installing. But do not do that at night, as I need to tweak several stuff for that :) But I do insist on keeping i18n templates in the same dir like I did with the only Hungarian template (tpl.example('hu/correlations.tpl')).
