A fix for this was apparently committed several months ago, but (per this comment) users will not see it until updating to gnome 40.6.

FYI, I found a clunky workaround:
- Select File -> Send Later (ctl-shift-enter): message is saved to Outbox.
- Select File -> Send Unsent Messages.
This method does not generate a "ghost window". But wow, it's annoying. I had to remove the "Send" button from the Composition toolbar to keep me from reflexively clicking it. (I should really just switch TB to run under Xwayland, but I'm pigheaded.)
Edit 1/7/2021: This workaround can be made a lot more user-friendly by employing the technique in this blog post, which configures Thunderbird to sending in the background by default.

Can confirm this issue with MS Teams flatpak
It seems the initial splash screen is generating an extra window dot. So after closing and opening multiple times, it fills up.

On popos 21.04 and haven't encountered this issue for some time now

This Issue still exists with Thunderbird 78.14.0 under Wayland on POP!-OS 21.04. And it is very annoying. Are there any solutions for this?
And it still exists with Thunderbird 91.3.1 on POP!-OS 21.10
I hope gnome 40.6 is on the way soon ....

With Thunderbird 91.5.0 (under wayland / Gnome 40.5 / kernel 5.15.15) everything is fine now. I hope this lasts ...

Sadly, this problem persists in Pop!_OS 21.10 with Thunderbird 91.3.1. I have to continue using my workaround (edit to add: now much more user-friendly thanks to these TB settings changes).
