I just tried this

    gradle build_everything

from the project root folder on a clean environment. It looks like the Maven dependencies for GlassFish are incorrect. The version number 4.0.1-b01 is a dead giveaway. :-(

I just changed the dependency in appendix04\build.gradle to the following:

dependencies {
    ...
    runtime     'org.glassfish.main.extras:glassfish-embedded-all:4.1'
    ...
}

and from that project folder, executed gradle build then the project builds correctly.

TODO: We need to check and change the dependencies for the project to use the released version of GlassFish 4.1 if they refer to beta or pre-release versions.
