+1, though I'd advise against a registry as that will stop working for people trying to compile on non-Windows systems.

I agree, but as a counterpoint; It would be possible to check the
registry only on windows and search for a environment variable om *unix
when the time comes (I think unix support is still some time away).
A config file would be easy but not as "automagic" as reading from the
registry, as it needs user input.

A config file is definitely a good idea. Once that's in place, it'll make it easier to customise other settings when the time comes.
