--predict_class_1 and --predict_class_2 can only be used when the --skip-quantification parameter is not used. The python scrips in the bin check if the line starts with "PEP", which is not the case then.
@Leon-Bichmann and @Zethson, can we perform the prediction on the outcome when --skip-quantification is given?
