I can't seem to produce this on OS X. I've tried several variations.
- Two empty files (couldn't really tell if it was working since they were empty)
- Two new files with text
- one new file with text, one new without text
- Two existing files
- An existing file and a new file with text
- An existing file and a new file without text
Just to be sure, are you on the most recent version? As of right now, that would be 0.5.2.
If you are, could another package be causing issues maybe?

I upgraded to 0.5.4 right now but I believe you are correct since I disabled the https://github.com/hampustagerud/atom-remember-session extension and now it works perfectly.
Thanks! This was the most important Sublime feature for me to have in Atom. Now if they could just make it faster (it drags compared to Sublime) I could make the switch permanently.
