This is not a problem. It is a recomendation.
Not all people insert javascripts at the end of the html document.

I understand your concern, and so there is the option of using the registry jquery.
$ (":file").filestyle();
With this you can initialize the plugin at any time regardless of where you load scripts
from bootstrap-filestyle.
