I noticed this as well when updating Flow Launcher itself, the plugins settings files were still pointing to the app-1.17.2 folder and not the new app-1.18.0 folder. I had to correct this to get my shortcuts working again. I am using the portable version by the way.

Sorry for the inconvenience. I was using custom paths for shortcuts and variables so I didn't experience this problem.
In v1.1.6 this problem should be fixed. Changed the location of default shortcuts and variables files to Flow Launcher UserData Folder\Settings\Plugins\Flow.Launcher.Plugin.ShortcutPlugin\Config. Please check in the plugin settings if paths migrated to this new convention after the update. If no, press the Reset button.
Important
Please backup your shortcuts and variables before updating to the next version if you were using default shortcuts and variables paths.
