The explicit namespace for public API fns is a good idea; I've added that to the document---thanks.
By "Compile multi-namespace, custom-macro-using ClojureScript programs without touching the file system" I just meant real ClojureScript programs.
When I wrote that I thought that you have to use files to get multiple namespaces, but I just tried this:
(require '[cljs.closure :as c])
(c/-compile '[(ns foo) (def x 1)
(ns bar) (def x 2)]
{})
and it seems to work, so that goal is already met.
As for your proposed functions to compile files and directories, what do the actual arguments look like?
Is the caller responsible for searching the classpath and compiling any ClojureScript that lives in JARs that his or her project depends on?

As for the analyzer, my gut feeling is that since the compiler has to do all of that analysis work, the compile function(s) should return that work as data.
Just exposing the bare analyze-ns
function doesn't help much, since then you have to duplicate yourself all of the directory walking and ordering code that the compiler already has, no?
