Digging a bit deeper, there are things in transactions that are really not documented at all, but the correct way to do what I wanted to do there is a bit counter-intuitive:

c = etcd3.client()
# The key doesn't exist, so its create_revision is not "> 0"
c.transaction(compare=[c.transactions.create('test') > 0], success=[], failure=[c.transactions.put('test', 'val')]]) # Returns (False, [None]), so the failure condition gets executed
assert c.get('test') == b'val'
# This time the test is successful, as the key has a created_version now
c.transaction(compare=[c.transactions.create('test') > 0], success=[], failure=[c.transactions.put('test', 'val1')])
assert c.get('test') == b'val'

So no need to add support for empty values as it seemed logical from the coreos docs.
